They do, at least all the times I've used them. I'm using the latest version, installed from the .zip file (not the executable-with-installer version) on both Win98 and WinXP.

Just put the path, in quotes if there are spaces in the names, in the "start in:" field, e.g.

Did that. I installed from the .zip -- just extracted to a new folder and manually set up the shortcuts, including the "start in", which is:

"D:\program files\EASy68K"
Doesn't work for me, but I'm using Win98SE and I seem to recall that XP handles default directories differently than 9x. But yours works with 98 as well? Hmm. I don't recall any user settings that would affect this.
Are you saying your installations default to the "start in" directory, or to the MRU directory? Perhaps I was unclear. Once I've navigated to the desired directory, the programs do remember it until closed. But when restarted, they go back to "My Documents".
